Just got my po 2020 MT with a full system. I noticed that the springs connecting the header to exhaust flanges were all missing. Is this an issue or am I missing something?

If they have the hooks for springs then they should have springs.
Is it a problem? Probably not but your system will be more prone to exhaust leakage.
My understanding is that springs are used because flat flanges (like seen on car exhausts) aren't practical cause they may drag or catch on things while riding. Clamps are more prone to cracking since they resist the natural lateral forces of the expanding exhaust. So springs are preferred to allow the expansion but still keep enough tension that the exhaust won't leak or have minimal leaking.
