Why does the stock steering damper plug in? Is it being operated by the computer or something? All aftermarket varieties have no electronics.

It's speed sensitive so it automatically adjusts to be stiffer at speed.

Gen 2 MT-10s incl SP (2022 onwards) are mechanical. No electronics or plugs in them. Gen 1 are electronic.

Would an aftermarket mechanical one be better? How do you deal with the plug after removal of the stock unit?

Better depends on your use case honestly. Having a lighter bar feel at low speeds is nice while having more damping at speed is nice. The electronic one does it automatically. That being said I always ran a standard Ohlins adjustable one on my TLR and never had any problems. I don't think I ever adjusted it after I got it where I liked it either. It was on top of the top triple on the TLR though so super easy to adjust. I know I've seen a few people with failed electronic dampers that just throw on an Ohlins or something as a replacement.
