Currently have a S1000RR, but looking for a more comfortable ride. It's between the MT-10 and the Tuono. Leaning MT-10 at this point.

I don’t know anything about the Aprilia as far as maintaining and reliability. But since you’re coming from a BMW I’ll assume you can afford the maintenance lol. There have been a couple anecdotal examples of MT-10s blowing motors but ice only seen two on the forum that’s happened to vs the thousands of FZ/MT-10s sold world wide. I understand not every owner of the MT-10 is on here or on any forum but Yamaha dies have a long history of reliability.
Conversely most side by side comparisons seem to favor the Aprilia in the super naked shoot outs but it’s a much more expensive machine. I love my FZ-10 and after the least amount of mods I’ve ever done to anybof the bikes I've owned I actually consider it “done” i maaaaaay get a comfort seat but I don’t feel the need o yet.
All I have done is the Puig touring screen, 2wdw ecu flash, bar end mirrors, Crazy Iron full cage, and when the rear tire wore out in 2,500 miles a set of Michelin Road 5s. I don’t even feel like I need to do the exhaust especially after talking with Nate at 2 wheel dyno works. Oh yeah I added some rear spools so I can use my pit bull rear stand. That’s it though.
It’s a great all around bike and looking at how mike is set up it almost looks like an ADV bike lol. I’ve surprised more than a few corvettes and other “fast car” drivers that wanted to give it a try.
Ive been riding 22+ years and have owned about 10 or so bikes in that time. The only bike I liked more was my 2002 CBR1100XX Blackbird. But the 10 is basically tied with it.

I’d go Tuono I want to be able to "tour" with it. The Tuono is less capable in that regard. And tbh, I kinda miss a Jap bike (big Honda fan)

BMW, Aprilia, Ducati all have VERY low reliability ratings. I absolutely LOVE my S1KRR, but I want something I can ride for more than an hour and still be comfortable. The Aprilia is a better machine (more refined, at least stock). In my mind, I'd rather buy the MT and use the extra $$$ to customize it. I don't plan on any track days which also leans me towards the MT

Sounds like you have made up your mind. Especially since you said you want to tour some the MT should be a much better bike for that. The only downside is the range on the MT. After about 100 miles you’ll need to find a gas station pretty quickly. But after 100 miles you will probably wantvto stop for a stretch anyway.

I've been riding 15+ years now and have had every JDM bike a few times over (except Yamaha funny enough), a Harley and the BMW. I was dead set on the MT-10. I'm still leaning towards the MT ('18 leftover) while the Aprilla is a '19. The biggest reason I'm REALLY considering the Aprilla is that it's just over 1K more (about $1,100). It's a tough choice

I bought my FZ-10 this past January it was a 2017 leftover. I only paid $9,999 for it. You should be able to work a good deal on a 2 1/2 year old leftover like that. Get the one that speaks to you. The MT might be a little cheaper and more practical but if the Aprilia grabs you in that intangible way some bikes can go for it. I’m going to be 42 next month, if it were me I’d make the same choice I did and get the MT-10 I can’t seem to deal with the ergos of a leaned over bike for long like I used to be. The MT10 is a blast and kind of a bad influence lol. She likes doing hooligan shit 😈
