I had some questions regarding the ECU flash. On my 17' Yamaha Fz-10, Ive got the Scorpion GP-1 Slip-on muffler, the Remus Cat-Delete pipe, Yamaha factory quickshifter kit, and a BMC filter(All Uninstalled). Do I need to buy block off plates for the AIS and a fuel tuner like the Power Commander along with getting the ecu flashed?

You don't absolutely have to but typically memebers like the small weight savings and to fully eliminate the exhaust popping or dead air passing through the AIS. The AIS can be completely disabled in the ECU so technically the parts can be kept on with no issue.
Additionally, you can wait to do block off plates for when you do your spark plugs to save yourself some labor time and/or costs. The block off plate install is pretty much on the way to doing spark plugs. Even a mechanic shouldn't charge much extra, if anything at all, for the install.
As far as power commander, it depends what you want. If you want absolutely optimal performance, you should get an Active Fuel Management system that is a fuel controller that will actively monitor the bike via the O2 sensors and adjust the fuel maps as needed.
Powe rcommanders vs ECU flashes are usually an "OR" thing, not usually an "And" thing as it relates to getting either one or the other. Our bikes seem to respond very good to ECU flashes since they are help back at the factory to meet emissions, so that's more typical on our bikes.
From there, a 3/4 or full exhaust system with an active fuel management would be the next step up for optimal performance. But it's a lot of money to dump into a bike that will likely exceed most people's abilities with just an ECU flash.
