If you remove the 02 sensors from the exhaust will it throw a code?

It will unless your ECU is flashed. Any company that does a flash (2WDW, Moore Mafia, VCyclenut, etc) will disable the codes for the sensors because the sensors will interfere with the tune. You need to remove them if your bike is flashed.

I have a aftermarket mid pipe that removes the cat but keeps the O2 sensors. My bike is flashed by 2WDW.
You dont need or have to remove the O2 sensors if you flash the bike.

So while you don't need to remove them you certainly need to disconnect them. My Hindle midpipe came with bungs for the stock sensors as well as a large one for a wide band sensor. They're all blocked off.

I emailed them about whether or not I should disconnect them when I sent my ECU in and Nels replied definitely remove them because they'll mess with the tune

I was thinking of hooking up a power commander and having the bike tuned on a dyno, disconnecting the 02 sensors and keeping the stock exhaust system. I don't understand how you can flash an ECU on any bike with out doing it while on a dyno. My experance with tuning is that every bike is different. On my 04 ZX10R I tried generic maps with my power comander, but it wasent until I got it on a dyno that I got the correct air / fuel ration specificly for my bike. Ultimate horse power is not the objective, I want smooth throttal responce and proper fueling. No one near me does the ECU flash in conjunction with dyno runs.

I use Vcyclenut who has well developed flashes for MT 10 and MT 09. He's done hundreds if not thousands. Send him your ECU and he turns it around in a day.....$200 plus shipping. You can also call him and pick his brain and he will customize your flash if you want that. his customer service is excellent. There are a few other companies out there that are also excellent. They all do them on a Dyno and have highly developed maps that will address all your concerns and a lot of other stuff that you haven't thought of. Forget about power commander. You can also ditch the 02 sensors and exup valves. Take it all off completely and put it away in case you need them when you sell the bike. You don't need to cut anything and it cleans up the bike and also saves some weight.....especially if you get rid of the catalytic converter. www.vcyclenut.com/questions.html

Two Wheel Dyno Works is my go-to for mail-in flashing. You can buy FTEcu's bike or bench-side harness and download their maps yourself, but like the mean old DynoJet Power Commander days, the generic maps on the FT site are not optimized. The same could be said for mail-in tunes but at least they're tweaked better than the downloadable maps.
As far as mail-in flashes vs dyno, nothing is better than a true custom map for your bike but for the majority of street riders an ecu flash done by 2WDW, VC, Bauce, etc. will get us 90% of the way there; if you're racing, are anal retentive or just want to squeeze that last percentage out of the bike, then by all means arrange a day with your local dyno operator.
PS: Do keep in mind that not all of us have easy access to a shop with a dyno.
