So, I installed a pair of Watsen signals tonight. I have a special knack for turning simple tasks into complicated ones. After I swapped the signals I started up the engine and immediately noticed the CEL was on. When I was wiring the new signals I would plug them in, flick on the key and test the signals. I never started the engine until after everything was all buttoned up (of course...). I disassembled and re-inspected all the wire harnesses. Doubtful I hit anything or damaged any wires, but I made sure all the connections were secured, no wires looked damaged. On the right side of the bike, I had to unplug one harness in order to remove/reinstall the right-side signal. I did remember to plug it back in before reassembling. While it was unplugged I turned on the ignition to test the signals (again, never started the engine). The picture below is the harness I unplugged. I think maybe this harness being disconnected when the bike did its start-up cycle/checks may have triggered the CEL. I don't have an OBD tool to check and don't know of any way to reset the ECU or otherwise clear the CEL. I tried disconnecting the negative terminal of the battery for a minute or so but it didn't do anything. I have the shop manual but I'm having a hell of a time trying to read electrical diagrams to try and decipher what it is. Can someone tell me what this harness is/does? Also, if anyone knows of a way to clear the CEL w/o an OBD tool? Tried searching but it looks like the OBD tool is the only way to read/clear the fault. Worst case, I take it to the dealer and see what they say.

Air temperature sensor I think. Not sure why that would give off a CEL.
I would leave it off the battery overnight. And then if that doesn't clear it, go out for a ride and see if everything running normal clears it.

Thanks for the help! I kept looking at the diagram last night and I think that is where my best guess lead me was the air temp sensor.
I disconnected both terminals on the battery this morning; going to let it sit all day and then take it for a spin when I get home tonight.

It seems that in most cases once a CEL is triggered it won't turn off even if the fault is cleared. Maybe this will be an exception.

To no surprise, disconnecting the battery didn't clear the CEL. Rode to work this morning and it rode fine, nothing felt "off." I'll be calling a Yamaha dealer to see when I can get them to pull the code. Saw some different forums where people were making their own Yamaha 4-pin OBDII cable and it looked pretty simple so I may give that a crack at some point.

Alrighty... plug has been assembled. Need to get to a friend's house to test it out. If it works, I'll write up a "how-to." Fit like a glove; was actually pretty flippin' difficult to disconnect. For now, here's a few pics...

Happy to say the DIY harness worked like a charm and I was able to confirm it was the IAT sensor I left unplugged. Cleared the CEL and all is good. Not sure how much interest is out there but I'll try to put together a "how to" tonight.

I got lucky and snagged a used plug off Ebay for like $25 so I went that route but I think this would be extremely helpful to a lot of members.
My dealer would charge me $85 to clear that code as a diagnostic check. Maybe only the half hour if I got into it with the manager but that's still $40.

Thanks. The dealer told me to turn the key in the on position after disconnecting the negative from the battery to clear the ECU. I am a super novice at electronic trouble shooting. Just trying to pitch in.
