My belief was that the Power Commander was mainly used for generic tunes to save you going to a tuner shop and having a custom job done. I went to a reputable tuner yesterday inquiring about exhaust tunes and he told me that I would need a power commander and then he would dyno tune it?
He said that the MT/FZ's are prone to run lean with an aftermarket exhaust after time but why do I need both the power commander and a dyno tune?

If you haven't already, go look at YouTube for a channel called fast bike magazine. They had a long term mt10 that they done mods too. I believe they also covered ecu tune VS power commander. They also dyno tuned one with a exhaust system and I don't believe it ran lean... I might have to watch it again myself too be sure.
You can dyno tune a power commander. They adjust the mapping in the power commander instead of directly in the ecu. The advantage is you remain with a stock ecu. Disadvantages are that the power commander can't adjust all the things that an ecu flash and tune can.
I'll leave it to somebody else with more knowledge to answer if it's useful having both. I would imagine not

A power commander by itself will make no change to the fueling, so just simply installing a power commander will not compensate for any intake/exhaust mods.
You might get lucky and find a "canned" map on the dynojet website that may get you close. The better option would be to have your bike dyno tuned so a fuel map can be created for your specific bike and mods for the power commander. Or, you could add the auto-tune module and build the fuel map yourself, but you would have to weld in a bung for a wide-band O2 sensor, if your link pipe doesn't already have one. Please keep in mind, like mentioned above, the power commander can only control the fueling. The other downside to the power commander for the FZ-10 is that, unless you have the ECU flashed to disable the stock O2 sensor, the power commander will not be able to tune in the closed-loop area of the fuel map.
The best option, if you want the most power out of the bike, would be to have the ECU flashed. This also controls the fueling, but enables access to all the other parameters on the ECU which allows all of the restrictions to be removed. I would suggest the mail order flash from 2 Wheel Dyno Works, as I and many others have our ECU's flashed by them with great success.
Be aware that either route (dyno tuning with Power Commander or ECU flashing) is done for the specific mods on your bike at that time. If you change your mods, depending on how significantly they change the intake or exhaust flow, you would likely have to get the bike dyno'd again or send the ECU off to be re-flashed for the changed mods.
